Yes, short days (long nights) encourage tuber formation, however they also will encourage dormancy. Depending on the variety and length of time you have had them under short day photoperiods, you might have small tubers or thickened roots by now. It is hard to tell without looking. The method you are using might work fine, I have never tried it.
For seedlings that I want to keep growing over the Winter: I dig the plants before they go dormant, cut them back to a few nodes, and repot in potting soil. I then keep them under long days (16+ hours) and take cuttings from the laterals that grow from the nodes. This also gives me the option to let a lateral or two bloom so I can evaluate the seedlings as grown under optimum lighting.
